This question is not related to mikrotik I have got a link between two places and i think that there is a packet loss somewhere over the link. Could anyone please suggest me any software which i could run on two computers at each end of the link and the software will let me send packets from one end and i could see them being received on the other. Let say if a send 2MB of data then i get 2MB on the other one.

You can use Router OS internal tools, but if you want to use external PC machines to test, you could use IPERF.

If you are not confortable with console apps, you can use the GUI Java frontend JPERF.
