I would like to allow users to connect to each other, provided they know each other's IP address.
Must I can specify a specific IP address for each user or can they use computer naming to locate each other?
Is it possible for a user (computer B) to connect to the hotspot through computer A and then to another user on computer C?
Is it possible to play users into a pool and allow only users in the same pool to see each other, but not users in another pool?

To let users talk to each other on wireless AP you must enable forwarding between them in the wireless interface setup. If you wan't your users to be able to talk IP further than that you will need to configure the appropriate IP addressing and routing to perform such a function.
From what you say you want this setup:
User1 -> Hotspot -> User2 -> User3
In this scenario User2 would have to be able to act as a router as well as the hotspot, and you would need to have appropriate routing in User2's PC and on the hotspot to handle it.
I can't imaging why you want to do this though.

We wish to provide our users with the ability to communicate with each other directly, without them having to connect via the Internet. They may be connecting via different mikrotik routers and in some situations, they may be users in a company (branch) who wish to communicate with other users of their company in another branch. Note that I have multiple wireless interfaces on each board, and use a bridge to connect them together.
Possibly I should be looking at a virtual network?

You may want to consider a bridged network then. All of your customers would then appear to be on the same network. This does however introduce other potential problems such as security and broadcast traffic, you could also consider VLANS for the customers that needed to talk to each other.
It's hard to know the best way to do it without really understanding the complete background of what you are trying to achieve and why.
