I found that with RouterOS 6.45.9 (at least) the big problem know as "Traffic is flooded to all ports" in "vlan on a bridge in a bridge" configuration disappeared.
Perhaps it was corrected in Routeros 6.45.1, as in changelogs we read:
*) bridge - correctly display bridge FastPath status when vlan-filtering or dhcp-snooping is used;
*) bridge - correctly handle bridge host table;
